Yes. Verification, the deduction at the rate HMRC gives you, the monthly return and the payment and deduction statements are recorded as you pay each subbie rather than reconstructed at month end. The rates and the deadlines are HMRC's; check gov.uk.
How do I keep track of retentions on a job that finished a year ago?
Each retention is recorded against the job with its release date, and it sits on your outstanding list until it is invoiced and paid. Money held twelve months out has a habit of being forgotten by everyone except the person owed it.
Can it invoice in stages against a payment schedule?
Stage payments are set up when the job is, each invoiced when its stage is signed off and chased if it goes quiet. What has been billed, what is still to come and what is held back are visible per job, not just per month.
What about CIS deducted from me by a main contractor?
Where you are the subcontractor, the deduction a contractor takes is recorded against their payment, so your books show what you actually received and what has been suffered on your behalf. Reclaiming it is a year-end job for your accountant.
